The plasmid DNA is selectively adsorbed in a silica gel-based column and other impurities such as proteins, salts, nucleotides, and oligos (<40-mer) are washed away.

To maximize the recovery yield of plasmid DNA, a color indicator is added to the buffer which prevents insufficient or over-lysis. The plasmid DNA is then eluted off the column to be used for any downstream application.
